I have developped an application for a customer, running on 6 Ipad's.
This application is not on the Apple store
The application is stable, no modifications and running well
but every year, the certificates expired and I am oblige to pay 99€ to recreate the certificates and rebuilt the application

1- I don't want to jailbreak the Ipad's of my customer....
2- this customer is an APPLE convinced, no way to use Android tablets

if I put this application on the Apple store, would it be the same problem ??

The certificate expires after one year and the app will keep in the store if you renew the certificate.
Since your customer is convinced by Apple, wouldn't it be the case that he also thinks that he has to pay 100 euros to use your app?
Maybe he becomes less convinced of Apple by feeling the cost. Or if he is so convinced he will be willing to pay the cost of the renewal

yes, my customer will pay, but every year I have to recreate the certificates and rebuilt the application....
I thought it will be a better solution

1. You don't need to rebuild the app if there are no changes.
2. Recreating the certificates doesn't take more than 5 minutes. It is really simple after doing it once or twice.
