1. I downloaded the 30 day evaluation package.

2. Configured the AVD

3. Keyed in the beginners example and it ran. All going well.

4. Paid $99 and downloaded the full application.

5. AVD manager now broken, keeps trying to download every time I start it

7. I wrote a new very basic App.

8. Try to run the new app in an AVD and the beginners example I keyed in in step 3 keeps appearing in the AVD

This is obviously a problem that I have caused myself but I would appreciate some help.

You must give some more details on what you have done.
One suggestion: Delete the current Emulator and create a new one.
What Package Name and Application Label did you give your project and where did you save it ?

If the AVD Manager is broken, then you can uninstall it and reinstall the latest version.
