I propose that B4X should support one level of subfolders in the Libraries folder, so that one easily can group files together. (I don't think it should be a requirement to place them in a subfolder though.)
I can see lots of problems with allowing multiple levels of subfolders (where on earth did I place that library!?). Considering this is just about creating a simple way of grouping library files together, I'd say it's probably a good thing if only one sublevel was supported.
Also, don't use the folder name for anything. If the name is ignored I can easily use that to make small notes on the contents.
