I think I have some good news! I contacted the vendor (Actipro) and it seems like they already implemented support to allow BOTH bookmarks and breakpoints:

Please add the ability to jump through ALL bookmarks, regardless of which module they are in.

Its VERY frustrating not knowing which modules have bookmarks in them and having to click on each file one-by-one and looking for bookmarks.
